From Bishkek to Almaty take a long-distance mashrutka (minibus) that links both cities directly.
Dushanbe – Samarkand can be done getting a shared taxi to the Penjikent Border Crossing and from there another shared taxi to Samrkand.
If you prefer to fly the Tashkent – Khiva – Bukhara section:
